It hides the comment so that no one can see it. But it doesn't notify the author that their comment has been hidden. I can vouch for this because I once left a detailed comment with a helpful and relevant link on someone's story, and it was hidden by the author of the story. I didn't get a notification. I only know because I checked back to see what she thought. She'd hidden it. She obviously didn't appreciate it.
